Peko's feelings are honestly a little complicated where Apollo's concerned. On one hand, she really does admire him. She didn't think Apollo'd be able to clear her, and she didn't even think Apollo thought she was innocent -- at best, she thought that maybe Apollo would be able/willing to divert suspicion long enough for someone else to get killed. If that had happened, she'd... honestly have felt a little bad about it, since she does honestly like Apollo. But thems the breaks, and it didn't happen anyway.
She really respects the way Apollo stands to his guns. Even if she doesn't always agree with him, she really does admire that. She thinks he's a bit stupid, a bit foolhardy, but all in all, a good person. If only Sebastian hadn't manipulated him against Kuzuryuu (FUU).
That's where her biggest point of conflict is; she likes Apollo, but she also hates how he treated the DKs, and by extension, Kuzuryuu himself. It's a situation where she wants to like him, but it almost feels like she's betraying Kuzuryuu by doing that. It's really one of the first times where she actually has her own opinion on something that runs contrary to Kuzuryuu's own. So in endgame, she'll be a little more hesitant to approach him. One of the benefits of being dead, however, was that she did get the chance to start developing on her own, without Kuzuryuu. And she's starting to realize that it's okay to have her own opinions and own relationships without Kuzuryuu's approval. So it might take a bit, but eventually she will start talking to him. She'd be totally willing to discuss philosophy, maybe even tentatively bounce some of her thoughts on being a tool off him to see if he'd be able to help her get out of that mindset.
She'd even teach him to use the sword, if he wanted. She really did intend for Apollo to have her blade (even though him giving it to Kuzuryuu was literally the best thing he could have done, and she seriously appreciates that), and for a lawyer so dedicated to constantly finding the truth and defending the innocent, knowing how to use a sword would be an excellent symbol.
