So first up, Apollo is post GS5! But he only remembers up to midway of the second case and all that drama surrounding Athena and not entirely trusting Phoenix to do his gd job. So he arrived in CC already in a pretty bad spot!
His initial impression of Phoenix was actually a notch above everyone else! WOW WHAT A RESPONSIBLE IF SKEEVY LOOKING ADULT. Learning his was an ex-attorney was even better, since he thought, hey, maybe he could learn something from the guy, as Apollo continues to want to grow! He never thought about making the connection to the real Phoenix since in his memories/timeline, his boss already had his badge back. Basically he thought of Phoenix as a decent choice of someone to go to if he needed some sage advice. COULDN'T HURT? Of course this was balanced out with Phoenix being a vague asshole, so while he respected him, Apollo never actually trusted him or fully liked him or anything.
A big turning point for Apollo's development was when Phoenix gave him some driveby advice: "stop running in place." It was just a little thing, but it really stuck with Apollo! This advice also came along with events leading up to Week/Trial 4, when others approached Apollo to try to help him work out his vengeance/rogue attitude regarding his obsession with Ian/Feferi's trial. He was really hesitant to believe anyone really wanted to help him, but well, as Phoenix said, he wasn't actually getting anywhere! So Klavier and Maya ended up being the first people to really reach out to him, and he grabbed back! Then, during the actual trial, Glinda drilled the message into his head even harder, and it finally broke him. He had to stop doing things alone! People liked him! People wanted to help him! IT TOOK ABOUT A MONTH but he was finally confident in leaving behind his bandages and actually going forward.
And in truth, it wasn't really Feferi's murder that had him stuck in such a rut--it's that it paralleled him not being able to find Clay's true murderer. This is why Phoenix's words hit him so hard! He really was running in place, thinking of a case he couldn't solve that had no relation to what was happening in the present. It actually made him think and put things in perspective! Coupled with all the FRIENDSHIP!1 he recieved, it put him on the path to becoming more stable and gradually coping with things much, much better.
BUT THEN PHOENIX WENT AND KILLED YUYUKO. AND TRIED TO KILL KLAVIER.
GAWD.
Now during the trial, Apollo wasn't leaning toward anyone all that heavily! This was actually one of the few trials Apollo was fairly confident and comfortable in most of the way through! All the lawyers worked well together despite all being suspects, and it really felt...like his comfort zone. It was nice! All of them working together, it was his first big clue as to reasoning they may all know each other.
But then the big reveal happened and suddenly the reality of the situation sunk in. He was so mad. How dare anyone who has ever donned an attorney's badge actually deliberately murder someone?! Phoenix's attitude did not help the situation at all haha. At that moment, he really believed Phoenix had killed to save his person (edgeworth), and hated them both for it for a bit, because, just, how dare you put your lives above everyone elses?! That is not what a lawyer is! Apollo has SO MUCH PRIDE as a lawyer, despite still being fairly new at it himself--he doesn't have a clear definition of it, but he knows they are there to help, not harm, regardless of the situation. But Phoenix just kept being a jackass about it! Phoenix Wright!! It especially struck Apollo hard, since Phoenix had no idea how much his advice had helped him up to this point.
THEN EVERYONE LEARNED HIS TRUE PLAN, AND APOLLO GOT EVEN MADDER. Manipulating Maya in such a way was despicable. He understood the intent, but the way he went about it, taking lives, knocking out Maya, using her as a prop for the murder, that's some sociopathic shit man!! He was furious! Ironically this action helped drive Apollo closer to Maya, since he found out they knew each other before the end of the trial, too. He wanted her to have someone there for her, since her important person was about to be EXECUTED. . .Apollo was just, so so mad all through the end. He was waiting and hoping Phoenix would say something that would make some sense, something that an actual lawyer would say, but that never happened, dohoho.
Afterwards when he talks with Maya and they form an official faux partnership of friends, the more he learned about Phoenix the more determined he became to not go down that same path (though he considered murder later on but HE WAS IN A BAD SPOT AT THE TIME) and be the kind of man he thought lawyers actually were. Despite hobo being hobo, he still clung to his words! Like he told Maya, you can't change who you like or who has influenced you. He was genuine about this! While he is not especially bothered by Kristoph's death/murder lols, he also keeps things he's learned from Kristoph on hand because, frankly, he wasn't a bad teacher. The same applied to both CC!Phoenix and the Phoenix he remembered. ALL ASSHOLES WITH SOME SAGE WISDOM.
Also, it was this conversation that tipped him off that his boss and Phoenix were the same. He had also thought about it during the trial, while they were talking about Trucy, but when Maya mentioned parrots, he mentally was like "ah fuck." THERE'S ONLY ONE LAWYER OUT THERE THAT HAS CROSS EXAMINED A PARROT. Still, deep down, he really wanted it to be a different person. He couldn't imagine Phoenix murdering someone, no matter how down on his luck he was.
So he spent pretty much the rest of the game super in denial about it and conflicted over Trucy ending up alone if he bit the bullet too, oops. BUT THEN MAYA MAYA'D AT HIM AGAIN and forced him to make the connections. It wasn't something he wanted to think about, but it did give him even more of a reason to want to survive and get home with the remaining lawyer crew. He finally accepted it and wrote Phoenix off as a yet another dead murder boss.
BUT THEN THEY FOUND OUT THEY CAN HELP THE DEAD and now they are having a really awkward conversation and who knows how that will go!! Apollo is still just. Really conflicted and frustrated. He is used to be used! He's used to being not liked! But he honestly can't tell where he stands with Phoenix. Are they friends? Is he just an employee to be used and thrown away? Does Phoenix even care as much as Apollo does? He just doesn't know. Right now he's exhausted, and just wants to make sure Trucy's safe. While he absolutely utterly adores Athena and Klavier, he still has some distance between them. Trucy and Maya are probably the tightest relationships he has at the moment, and everyone else is...........dead or Phoenix. So he's in a rut of not knowing if he should care if Phoenix cares. He is fine with continuing on as part of his crew though, even though he'll put up yet another distant wall, but. Apollo is in a place where he still needs guidance/to be led, and he will continue to follow until he finds where he properly belongs.
Or he will run off to be a demon lawyer, we just don't know.
